The figure below shows the various parts of the Cellider application. Click the letters  to learn more about the different parts of the Cellider user interface.

 

 

(A) Magsimus array components frame

The Magsimus array component to work with is specified here, by a combination of it’s group name (in the Group list) and it’s name (in the Component list). The Component list contains the members the selected group. Only those groups containing array components are listed and only the array components of a group are listed in the Component box. Pressing the Refresh button updates the contents of these lists. An annotation of the grid-size and overall linear dimensions of a selected component is printed at the lower space of the frame. (B) Mode frame

The selection here (Manual, Shape, Masks) determines the manner of applying patterns to an array component. In the manual mode, the user manually applies patterning to individual or selected cells of the array. In the shape mode, standard three-dimensional shapes (cylinder, ellipsoid etc.) listed in the box next to the Shape selection, are applied to selected regions of the array. In the mask mode, a mask defined by a graphics file (loaded by means of a dialog box displayed by pressing the Open mask file button) is used to pattern the array. (Back to top)

(C) Shape inputs (or Mask) frame

This frame contains information about a shape or a mask depending on the patterning mode selected in the Mode frame. For the shape-patterning mode, it displays both a graphical depiction and the data input boxes for a shape. An image of a mask is displayed here for the mask-patterning mode. (Back to top)

(D) Shape (or Mask) actions frame

The information displayed here depends on whether a shape- or mask-patterning mode was selected in the Mode frame. Input options are Grid inputs and Length inputs and the button is labeled Apply shape for the shape mode. The Grid inputs option indicates that shape input lengths are expressed in terms of number of array cells. Length inputs selection means that inputs will be treated as normal length inputs. Pressing the Apply shape button transfers a defined shape to the patterning map area (see the description below).

For the mask mode, the options are Current layer and All layer and the button is labeled Apply Mask. In this case, selecting the Current layer option means that the mask will be applied to a single layer that is currently displayed in the map area (see below); the All layers selection means that the mask will be applied to all layers of the array component. Pressing the Apply mask button transfers the mask to the map box. (Back to top)

(E)  Array Map area

A planar map of the array in form of a rectangular grid of its cells is displayed here. Pressing the Apply to Magsimus button transfers patterns that are described in the map box to Magsimus. (Back to top)

(F) Map view controls

 This collection of controls on the right side of the array map area facilitates access to different areas of an array component. At the top is the Map axes box that displays schematically the coordinate axes of the map relative to its current planar view. Below this is the Layout properties frame.  Within this frame different orientations of the array can be chosen by specifying an array plane (U – V, U – W or V - W) in the Map plane frame.  The depth (or slice) of a layer measure normal to its plane is given by the Plane position (the slider enables smooth variation of this input). Thus, access to different regions of a three-dimensional array object is achieved by appropriate choices of array planes and their positions. Pressing the Center array button centers the array-plane’s position. In the Reset Pattern frame, the pattern of an array position or the entire array can be reset by clicking either the Layer or All buttons. This empties out or fills the array depending on whether the Clear or Fill option is selected. (Back to top)
